How many water pumps should I set in setup-output and set in trigger (daily span) for 30 minutes after 1 hour of operation?

The setup you are showing will never turn the output off. You either need to specify a duration for the output to be on for or create a Time Point Trigger with an Action to turn off the output.
If you are pointing Water pump as submersible pump then it is in always on condition in Hydroponics system. Water should continuously flow through the system. Peristaltic pumps only should be controlled from Mycodo. Hope this helps
